In OneNote 2016 (the full office version) it gets converted to an XPS document which should retain reasonable fidelity however it also generates a web ready image which is capped at 1024x1024.

This image is displayed on all other clients because they dont support XPS rendering.

In OneNote Universal (Win10 store app) the PDF is rendered to an image at twice the DPI of the screen.

Also, recently we changed the way OneNote 2016 and 2013 insert printouts into class notebooks so that it inserts at a fixed 192 DPI to match the resolution of the highest resolution displays in common use at 100 zoom.

OneNote in its current form still does not support native PDF rendering but its on the roadmap which would make this whole story significantly less terrifying.

When you print the PDF to OneNote, set the print option to Send to OneNote.

In the Tree list, there is a print quality option under Graphic, click on 600 x 600, and change it to 1200.
